In UC 0093, the Federation has recovered from its defeat and has created a new anti-colonial special forces unit to deal with rebel forces: Londo Bell. Elsewhere in space, Char Aznable reappears out of self-imposed hiding with a declaration that he now commands his own Neo-Zeon movement, and intends to force the emigration of Earth's inhabitants to space by bringing about an apocalypse.

A mysterious suicide and a series of unmanned robot run-aways sparks off a Police investigation into the suspicious software on-board thousands of industrial robots around Tokyo.

Fourteen years after Third Impact, Shinji Ikari awakens to a world he does not remember. He hasn't aged. Much of Earth is laid in ruins, NERV has been dismantled, and people who he once protected have turned against him. Befriending the enigmatic Kaworu Nagisa, Shinji continues the fight against the angels and realizes the fighting is far from over, even when it could be against his former allies. The characters' struggles continue amidst the battles against the angels and each other, spiraling down to what could inevitably be the end of the world.

In C.E.75, the fighting still continues. There are independence movements, and aggression by Blue Cosmos... In order to calm the situation, a global peace monitoring agency called COMPASS is established, with Lacus as its first president. As members of COMPASS, Kira and his comrades intervene into various regional battles. Then a newly established nation called Foundation proposes a joint operation against a Blue Cosmos stronghold.

The Ark Fleet has been destroyed, and a significant number of the enemy's troops have been wiped out due to its crash landing. As the remaining forces of the Holy Order of Michael regroup in order to launch a final assault on Weiswolf Castle, the wZERO unit, along with their new ally Ashley Ashra, stand ready to intercept them. The side story takes place in 2017 a.t.b., between the rise of the “Black Knights” organization and the return of the supposedly "dead" Zero. The setting is in Europe, where the European Union (E.U.) allied nations are being invaded by the overwhelming forces of the Holy Britannian Empire. On the verge of defeat, the E.U. army forms a special unit known as “W-0″, of which a young pilot named Akito Hyuga is a member. Leila Malkal , a former Britannian Aristocrat comes to the E.U.'s aid, commanding the “Wyvern” Knightmare corps comprised of Japanese teenagers. They recklessly plunge into a battlefield, where the survival rate is extremely low, at about 5% only. They fight for their freedom and for a "home" to which they can return.

Naomi Armitage and Ross Sylibus have changed their names and live with their daughter Yoko as a happy and normal family on Mars — until an android riot breaks out at an anti-matter plant on Earth.

Nobita and Doraemon find a giant robot in pieces which they later assemble. It turns out to be a destructive weapon and the gang must save Earth from an imminent invasion.

Nobita and friends decide to make a movie inspired by the space adventures of their heroes, but their fiction turns into a reality.

The Batman family has returned to the present to discover that Japan has disappeared, and a giant island - Hinomoto - is now in the sky over Gotham City.
