Military test pilots and former childhood friends, loose cannon Isamu Alva Dyson and the Zentradi mixed race Guld Goa Bowman, are selected to each pilot a new aircraft (Shinsei Industries' YF-19 & General Galaxy's YF-21) for Project Super Nova, to choose the newest successor to the VF-11 Thunderbolt variable fighter which is currently still in use by the U.N. Spacy military forces. Their own personal grudges end up disrupting the tests, and begin to wreak havoc on the program.

In the distant technological future, civilization has reached its ultimate Net-based form. An "infection" in the past caused the automated systems to spiral out of order, resulting in a multi-leveled city structure that replicates itself infinitely in all directions. An alien similar to Ra appears out of the Stargate, killing five soldiers and kidnapping another, a year after the original Stargate mission. Meanwhile, the alien Goa'uld kidnap Sha're and Skaara, implanting them with symbiotes and making them Goa'uld hosts.

One such group calls themselves Surat. They have decided to take on Fumito Nanahara, a man who has great influence on the political world, and basically controls Tokyo with an iron fist. While using the Internet as a weapon to discover more information about Fumito, they learn about "Tower", the secret organization behind Fumito which engages in human experimentation.

Ben and a mysterious girl from his past must prevent an alien threat from destroying the world.

One day, Kurapika spots a child who looks very similar to his childhood friend, Pyro. However, when he catches up to him, the boy steals Kurapika's eyes with some kind of magical power. Gon, Leorio, and Killua promise to help find who took his eyes and get them back, but Killua is having his own problems when he is forced to face his past and whether he really is worthy to have Gon as a friend.
